אברבנאל ויקרא כג
והקרבתם מנחה חדשה לה' רוצה לומר שביום החמשים יביאו קרבן חדש כלומר מחדש על התמיד הנהוג. ולזה בא במלת תספרו טרחא שמבדיל בינו ובין חמשים יום. והותרה בזה השאלה הי"ד, ואמנם אמר ממושבותיכם תביאו לחם תנופה שתים. אינו למעט שלא יביאו אותו מחוצה לארץ כדברי המפרשים אבל ענינו שהעומר היה הבכורים מראשית קציר השעורים שהיה בא ביום הראשון מחג הפסח כפי טבע ארץ ישראל שהיו התבואות ממהרות לבא, ולפי שישראל בצאתם ממצרים היו כבהמות מבלי תורה ודעת כמו שזכרתי צוה יתברך שיקריבו אז עומר השעורים ובחג השבועות שקבלו את התורה ונעשו בעלי שכל ומביני מדע צוה שיקריבו מנחה חדשה כמו שהיה בהם אז רוח חדשה ושהמנחה תהיה שתי הלחם מאכל בני אדם החכמים והנבונים ולכך היתה הספירה מחג הפסח עד חג השבועות לאמר מתי יבא יום ה' לדבר עמנו כי האדם כשיכסוף דבר מאד ויקוה ביאתו יספור הימים עד בואו.
"With the Bread you shall present to HaShem" This means to say that on the 50th day, you should bring a new Korban, meaning, new from the consistently brought Korbanot. And for this, the word "you should count" is meant as a distinction between it (the count of 7 weeks) and the 50th day. And this answers the 14th question. However, is says "from your dwelling places you should bring 2 loaves of bread as an elevation offering," it is not to exclude that which is brought from out of Eretz Yisrael as other Mefarshim explain, rather the Omer should be from the new produce and the freshly cut barley, that came from the first day of Pesach like is the nature of the land of Israel (to have a wheat harvest over Pesach) and because Israel left Egypt like animals without the Torah. That is when you bring the Omer of Barley, and on Shavuot where they accepted the Torah and were made into intellectual beings and they understood that HaShem commanded them to bring an offering of new grain because that is when they had Ruach HaKodesh (Divine insight) and the grain offering should be two loaves of smart, thinking, human food (unlike barley which is animal food). Therefore, the count is from Pesach until Shavuot, to say: when is will the day that HaShem speaks to us, because when Man desires something a lot, and in this case it is the coming of HaShem, we (Man) count towards it.
(ג) משרשי המצוה. על צד הפשט, לפי שכל עקרן של ישראל אינו אלא התורה, ומפני התורה נבראו שמים וארץ, וכמו שכתוב (ירמיהו לג כה) אם לא בריתי יומם ולילה וגו', והיא העקר והסבה שנגאלו ויצאו ממצרים, כדי שיקבלו התורה בסיני ויקימוה, וכמו שאמר השם למשה (שמות ג יב) וזה לך האות כי אנכי שלחתיך בהוציאך את העם ממצרים תעבדון את האלהים על ההר הזה. ופרוש הפסוק הוציאך אותם ממצרים, יהיה לך אות שתעבדון את האלהים על ההר הזה, כלומר, שתקבלו התורה שהיא העקר הגדול שבשביל זה הם נגאלים והיא תכלית הטובה שלהם, וענין גדול הוא להם יותר מן החרות מעבדות, ולכן יעשה השם למשה אות בצאתם מעבדות לקבלת התורה, כי הטפל עושין אותו אות לעולם אל העקר.
(3) It is from the roots of the commandment from the angle of the simple understanding [that it is] since the entire essence of Israel is only the Torah, and because of the Torah were the heavens and earth created, and as it is stated (Jeremiah 33:25), "Were it not for my covenant day and night, etc." And it is the essence and the reason that they were redeemed and left from Egypt - in order that they receive the Torah at Sinai, and fulfill it. And [it is] like God said to Moshe (Exodus 3:12), "And this will be the sign for you that I have sent you; when you take out the people from Egypt, you shall worship God on this mountain." And the understanding of the verse is [that] your taking them out from Egypt is a sign for you that you shall worship God on this mountain - meaning that you shall receive the Torah, which is the great principle for which they were redeemed and it is their ultimate good. And it is a great matter for them, more than freedom from slavery. And hence God made a sign of their leaving Egypt for the receiving of the Torah; as we always make what is secondary into a sign for what is the essence.
(ג) בְּפֶסַח מַקְרִיבִין קָרְבַּן מוּסָף בְּכָל יוֹם. מִיּוֹם הָרִאשׁוֹן עַד יוֹם הַשְּׁבִיעִי כְּמוּסַף רָאשֵׁי חֳדָשִׁים. פָּרִים שְׁנַיִם וְאַיִל אֶחָד וְשִׁבְעָה כְּבָשִׂים הַכּל עוֹלוֹת וּשְׂעִיר חַטָּאת הַנֶּאֱכֶלֶת. בְּיוֹם שֵׁנִי שֶׁל פֶּסַח שֶׁהוּא יוֹם שִׁשָּׁה עָשָׂר בְּנִיסָן מַקְרִיבִין יֶתֶר עַל מוּסָף שֶׁל כָּל יוֹם כֶּבֶשׂ לְעוֹלָה עִם עֹמֶר הַתְּנוּפָה. וְהִיא מִנְחָה שֶׁל צִבּוּר כְּמוֹ שֶׁבֵּאַרְנוּ:
(3) On Passover, the additional offering was presented every day, from the first to the seventh day, like the additional offering of Rosh Hodesh. — — On the second day of Passover, which is the sixteenth day of Nisan, they presented a lamb as a burnt-offering, together with the sheaf of wave offering, over and above the daily additional offering. — —
The Rambam here only seems to connect the ספירה and קרבן העומר direct to פסח. In the רדב"ז (next source), he clearly links the עומר to שבועות. If you put those 2 ideas together, and you come to the conclusion of the aforementioned רמב"ן and אברבנאל, then this idea should be clear
(א) שאלה שאלת למה לא תקנו שהחיינו בספירת העומר:
(ב) תשובה כבר דברו בזה הראשונים ז"ל וכתב הר"ן בהלכות סוכה וז"ל וראיתי מי שכתב שאם לא ספר בלילה לא יספור ביום כדתנן כל הלילה כשר לספירת העומר. משמע דהא ביום לא ומשום הכי לא אמרינן ביה זמן עד כאן. ונראה לי בטעמו של דבר דבשלמא אם לא ספר בלילה סופר ביום נמצא זמנה קבוע וכל החמשים יום זמן אחד הוא ומצי לברוכי שהחיינו אבל השתא דאם לא ספר בלילה אינו סופר ביום נמצא דאותו היום אין לו תשלומין וכיצד יברך והגיענו לזמן הזה לספור חמשים והוא לא ספר כל החמשים ומה שחוזר וסופר בלילה של אחריו זמן אחר הוא זה ולא היה אפשר לתקן שיברך שהחיינו בתחלת הספירה ואם ישכח ולא יספור לילה אחרת יחזור ויברך שהחיינו בלילה של אחריה פעם אחרת וכן בכל פעם שישכח יום אחד דהא כולה חדא מצוה היא ואין לברך ב' פעמים על מצוה אחת. ומכל מקום בעיקר השאלה אני אומר שכל מצוה שהיא הכנה למצוה אחרת תקנו שיברך שהחיינו על המצוה העיקרית ופוטר את שתיהן הילכך ספירת העומר היא הכנה לעצרת דכתיב שבעה שבועות תספר לך מהחל חרמש בקמה וגו'. ועשית חג שבועות לה' אלהיך וכיון שהיא מצוה תלויה באחרת מברך בחג השבועות ועולה לכאן ולכאן ודכוותה אמרינן לגבי עשייית סוכה שהיה צריך לברך שהחיינו בשעת העשייה ואפי' הכי לא מברכינן לה אלא בשעת המצוה שהוא זמן החג ועולה לכאן ולכאן. ותו דאין גמר המצוה עד סוף הספירה ולפיכך אי אפשר לברך שהחיינו בתחלת הספירה שהיא חלק מצוה ולא בסופה שאין מברכין שהחיינו בסוף המצוה. והרשב"א כתב שאין אומרים שהחיינו על דבר שהוא עגמת נפש. והנראה לע"ד כתבתי. דוד ן' אבי זמרא:
(א) סדר תפלת חג השבועות. ובו ג סעיפים:
ביום חמשים לספירת העומר הוא חג שבועות וסדר התפלה כמו ביום טוב של פסח אלא שאומרים את יום חג השבועות הזה זמן מתן תורתינו וגומרים ההלל ומוציאין שני ספרים וקורין בראשון חמשה מבחודש השלישי עד סוף הסדר ומפטיר קורא בשני וביום הבכורים ומפטיר במרכבה דיחזקאל ומסיים בפסוק ותשאני רוח:
(1) The fiftieth day of the count of the Omer is the holiday of Shavuot. The prayer service is like the holiday of Passover, rather we say "the Holiday of Shavuot, the time of the giving of our Torah". We say full Hallel. We take out two Torah scrolls and read in the first one of five [sections] from "The third month" until the end of the order. The Maftir is read in the second scroll, "On the day of the first fruits". As Haftorah we read the chariot of Ezekiel, and end with the verse "and the wind took me up."
The important point to note with this source is that in the Shulchan Aruch, he has this under הלכות פסח (as well as a few other הלכות), and doesn't include a הלכות שבועות in all of אורח חיים
